for Linode 16GB

My usual approach: use http://mysqltuner.com/ to tune it, with your real workload.

For InnoDB, the immediate advice I would give is to set it to use per-table tablespaces before creating your tables: https://dev.mysql.com/doc/refman/5.1/en ... paces.html ... everything else will kinda settle out from there.
