I'm currently setting up a system where certain linodes can only be accessed internally from other linodes. Having the ability to disable the external IP address would make this super easy and was wondering if this could be done in the Linode Manager or LISH.

Manager, no. Lish, sure. You'd just setup the linode not to use the public IP.

It does't look like you can remove the public IP through the manager.

You can always ask Linode to do this manually (or nullroute the IP), or in the short term, just firewall it off.

Or just remove it from the eth0 interface, then nothing's answering.
